The best way to delete a layer is using the "laydel" command, the command asks for objet in the layer to delete or the name, easy.

Have had this problem for years.  I've detached xrefs from drawings and have never been able to get rid of the xref dependent layers until now.  Just need to select all the empty unused layers that won't delete in the Layer Properties Manager, right click on the selection, choose  'Merge selected layer(s) to ...' and select layer 0 as the target layer.  All those pesky layers then disappear!
